I am not sure whethewr this one is the only Natural History museum in Beijing, but I was able to visit it in the Qianmen area, on Qianmen Dajie, the Imperial Way. There's also an Architecture wing there, that's also worth a look. Try getting there before 5 o'clock, cause that's when it closes
